Baseline coverage

Reference methods help show what a model adds beyond simple controls. We track a null control and a conventional method for each protocol.

0 of 2 active baseline roles have published Rewire measurements in this release. Measurements on a selected protocol do not establish coverage of an entire suite.

No execution recipe linked to this protocol. Recipe availability does not establish a completed evaluation.

Literature evidence is not a Rewire measurement. Executed but unpublished runs and private review status are not included.

Null control

Proposed control: requires review

Select a task-valid null control after reviewing inputs and metric

Protocol-specific applicability, permitted inputs, access, split, evaluator and execution requirements need review before implementation or execution.

This is a suggested selection rule, not a validated method or a measured score.

Conventional reference

Proposed control: requires review

Select an upstream conventional reference after reviewing the full protocol

Protocol-specific applicability, permitted inputs, access, split, evaluator and execution requirements need review before implementation or execution.

This is a suggested selection rule, not a validated method or a measured score.

Coverage is derived from release 2026-10-22-1b7cf027e4f6. Source citations describe the original records; they do not validate an unreviewed baseline proposal. No results have been generated by this audit.

Run instructions

No runnable recipe has been reviewed for this protocol. Dataset access, model requirements, licences and compute requirements must be checked against its sources before execution.

Evidence

Source checking verifies the cited claim or transcription. It does not establish independent reproduction.

Evidence table

Inspect claims, sources and review details

Trace each statement to its source and review. A context-only reference supports the record generally; it does not verify an individual field. Source checking does not reproduce an experiment.

One row per statement and cited source. Multiple citations are not independent evaluations. Shared locators are labelled explicitly.

areas

research
aggregation
Minimum over the expressed hits for the target.
comparison limit
A best-of value over a selected subset, so it describes the best design found, not the distribution. Section S4.2 reports that HTRF gave KD values about 10-fold higher than previously published BLI values for the BINDI and LCB1 control binders, so HTRF values are not interchangeable with BLI or SPR values.
limitations
Best-of-subset, not a distribution; no uncertainty is printed.; Measured by HTRF, which Section S4.2 shows disagrees with published BLI values by about 10-fold for two control binders.; Developer-reported.; The subset titrated is the yeast hits that expressed in E. coli (Table S3), so the affinity values carry the expression filter as well as the design and binding filters.; Same-assay disagreement with the RFdiffusion publication. For the re-tested RFdiffusion designs Table S2 prints HTRF KD values of 14.1 nM (IL-7RA), 1.56 nM (PD-L1) and 370 nM (TrkA) against published BLI values of 30 nM, 1400 nM and 328 nM. Section S4.2 states that for PD-L1 the authors did not use the published best design: 'we found a design with 1000-fold better KD (RFD_PDL1_76, KD=1.6 nM) than the published "best" design (RFD_PDL1_77, KD =1.4 uM). Therefore, we compared our results to the higher-affinity PD-L1 binder'. The published values are not recorded as results because Watson et al. was not retrieved. HTRF and BLI are different assays, so these pairs are not a like-for-like contradiction; Section S4.2 also reports AlphaProteo's own BINDI and LCB1 controls coming out about 10-fold higher by HTRF than the published BLI values.

best per-target KD by HTRF among expressed hits
protocol
Yeast-display hits selected for follow-up were subcloned, expressed in E. coli and titrated by HTRF. The reported value is the best (lowest) KD per target. HTRF measures both species in solution at equilibrium, unlike BLI, where one species is immobilised.
